La seua posició [[taxonomia|taxonómica]] ha segut controvertida; mentres que en [http://www.taxonomy.nl/taxonomicon/taxontree.aspx?aneu=108555 Systema Naturae 2000] el gènero es classifica sense jerarquizar com a pertanyent a la família [[Didelphidae]], en [http://paleodb.org/cgi-bin/bridge.pl?action=checkTaxonInfo&taxon_no=39995&is_real_user=1 The Paleobiology Database] està classificat en l'orde [[Didelphimorphia]] pero fòra de la família referida. El [[anàlisis filogenético]] portat a terme per Carneiro (en prensa, 2017) troba que ''Varalphadon'' no seria un [[marsupial]] pròpiament dit, sino un metaterio basal i un membre [[basal]] del grup Sparassodonta, tradicionalment restringit al [[Cenozoico]] d'[[Amèrica del Sur]]; este autor identifica en particular que l'espècie ''Varalphadon janetae'' del [[Cenomaniense]] i [[Coniaciense]] d'[[Utah]] ([[Estats Units]]) és el membre més antic conegut de Sparassodonta.<ref>{{cite journal |author=Leonardo M.
